FWIW from my experience in the brake game many years ago, you could remove all obvious signs of oil on friction material, but once the material was heated, oil that was soaked into the material would surface again and you were back to stage 1.

Caveat - we used a heated carbon tetrachloride bath to 'clean' the oil; maybe present day brake cleaner may have a better effect.

For some reason, one doesn't see the carbon tet baths these days Very Happy

Took me about an hour to get some of the bolts out that held the clutch assembly together. Ended up having to drill them out. I'm worried that my markings for alignment aren't going to be good enough, any tips for getting it right?

Took apart the clutch and the friction plate is irreparable, going to have to buy a new one. The oil was so super saturated that brake cleaner (which I subsequently sprayed directly into my eye and spent quite a while spraying the hose directly in after) didn't do a damn thing. Took the transmission cover off and noticed that the input seal was completely wrecked (problem found!), replaced it and put it back together. Realized that I should probably get some gasket sealant to seal off the housing, so left it open until I can pick some up.

Things I need to buy: new friction plate, new bolts, gasket sealant, new gear oil.

Things I am worried about: that I won't be able to align the clutch again when I put it back together; I also had a strange spring fall off from the back of the bike near where the rear brake lever is, it isn't the rear brake spring (which is smaller than the one that fell off), any ideas?

Bone tired, those bolts drove me crazy.

I hate to tell you this but the transmission input shaft seal is replaced from the outside. You didn't have to open up the tranny. I know this because I watched as the BMW tech replaced mine recently. It only took about 15 minutes.

The bolts out that held the clutch assembly are best removed as shown in the link I posted above. If you needed more throw, using a braker bar should have done the trick.

If you are worried about the markings for alignment, used a scribe to lightly scratch the housing plates where your lines are drawn, that way they won't get lost in the cleaning process.

This scares me.

Inside the transmission housing cover is two tiny but needed parts.
One is a tiny spring and the other a single ball bearing. In taking the cover off, you may have dislodged this pair.

When I get home in the morning, I'll take pics and post them here.

Yep.

Or a torch to heat them. Maybe some Kroil.

Can you post up a pic of said "extra" spring? That would help in IDing it.

Definitely not that spring, much larger. I took good care of the spring and ball. I'll post some pics next moment that I get.

I'm not too put out by opening up the transmission. At least I got to see how it works, pretty neat little batch of gizmos. Complicated beyond what I thought but I appreciated having a look in. All the shims are still in good shape and the interior looked good and clean. I'm pretty confident that I'll be able to put it back together again, it's the clutch I'm worried about.

Man. I did it. I put it all back together and it's like riding a brand new K75. More power than it's ever had. Phew. Not bad for someone who can barely tell you the names of the tools that he uses eh?
